Having been a couple of times already, I can say...
Tokyo - Seriously, just go. It's a wonderful city, and it rewards you exploring as there are so many great restaurants and bars tucked away on side streets. Places to go: Ghibli Museum, Roppongi Hills (huge shoppig mall, with a sake bar and several great restaurants, and near the Tokyo Tower), Asakusa (great restaurants hidden away, a beautiful temple where they have regular festivals, the Sky Tree Tower, and the sumo stadium), Shinjuku (clubs, bars, and you can go yakuza spotting!), Imperial Palace gardens (where you can see the Emperors' plums)
Kyoto - Slight problem with Kyoto, it feels like a museum due to it not being bombed flat in the 1940s, but if you want to be a cultural tourist it's good for a weekend. Places to go: Ryoan-ji, Hikone-jo (the only surviving samurai castle)
Osaka - Only spent a day or two there, so didn't see much of the city. Great acquarium, though.
Yokohama - Errm...okay, skip there.
don't forget the Yushukan War Memorial Museum...... very interesting to get an 'alternative' view of the 2nd World War.......
I stay out of Tokyo in Narita and it has a great temple and gardens - and an awesome drinking venue known as the 'Truck'!! Karaoke included...)
Major problem getting around at first is the lack of English signs on public transport, but you soon adapt. Brilliant place.
