We see disadvantageous mutations exhibit themselves, it is not degenerative evolution as usually in a natural environment disadvantageous mutations by their very nature will prevent the carrier from passing it on to the next generation. As I said we are not witnessing Macro-evolution as it is the compounding of advantageous mutations or micro-evolutions over a very large unobservable timescale. We are witnessing many forms of micro-evolution (e.g. Staphyloccocus aureus becoming methicillin resistant staphyloccocous aureus "MRSA")

1 - Disability/Deformity - disadvantageous genes carried as recessives are displayed when two people carrying the recessive reproduce (even then there is a 1/4 chance) or medical advances allowing people suffering from a dominant disadvantageous gene to live long enough to reporoduce and pass on the dominant gene, or environmental factors (womb trauma, oxygen starvation at birth, alcohol/drug abuse during pregnancy) 2 - Homosexuality- not shown to have a genetic link, appears to be environmental conditioning for the most part 3 - Pain/Suffering - necessary stimuli for the organism to recognise danger and avoid it and learn from it
I personally think there are two issues. Whilst you have clearly shown that advantageous mutation does occur in bacteria is it the same in diploid organisms? natural selection falls outside of the organisma nd its DNA no? as leo berg kind of said what role has chance or environment had in directing either ontogeny or phylogeny?

Well hows about the observation of a species of moth branching by regard of its colour only. Il try to find the exact species but it existed as a light brown to blend in with woodland that was its habitat. But it was observed to change to a dark grey to blend into sooty urban habitats
